Was on time for Flight but was refused boarding

I phoned yesterday the 10 July 2013 to confirm with Kulula what time I needed to check in for my 11:55 flight to Johannesburg and, OR Tambo airport. They Confirmed that I still just need to check in 30 min before my flight.
I first went to the Kulula desk to pay for the dogs that needed to fly with me, I was instructed by the person that helped me there that I first need to check in and then come and pay for the animals.
I then proceeded to the check in counter and was directed to counter 85, Yusuf I believe his name was. When I got to the counter, the person was on the phone. I am not sure who he was talking to as I was preoccupied with my dogs. I am also not sure how long the phone call lasted before I was helped. I gave him my ID and my flight details when he finished with the phone call.
He checked flight and then told me he cannot check me in as I have animals with me and because of this reason there would not be enough time to make my flight. When I left his desk my watch said the time was 11:25, which is 30 min before my flight?
I had to change my flight to the 12:55 JNB flight and had to pay for the changes even though according to all information from Kulula i was ontime
