Re-registering of birth certificate

Im legally married but we are separeted for 4 years i have a baby with another man, the i went to home affairs to register her birth with her biological father, then they denied they said i must register her with my maiden surname then after i will change to her father, wen i went to change her surname after 6 months they told me that her file is not yet file in pretoria she dnt have records, this thing its affecting me coz im not working her father is the one who is working he want to cover his child in anything but the problen is the surname, she is not getting any benefit
